- Some "facts" about Picard established in episodes of the TV series "Star Trek: The Next Generation" (1987) are overlooked or ignored (e.g. in the series, Picard had hair at Starfleet Academy and no longer has his own heart, it having been replaced after an incident there). There are other elements of discontinuity from the Star Trek series (Worf's transfer to the Diplomatic Corps and Wesley Crusher's resignation from Star Fleet are both ignored and his departure with the "Traveler" during the seventh season), although some of these are explained away in deleted scenes.
- A nearly-empty plate of food disappears from the table between shots when Picard and Shinzon have dinner together.
- When Dr. Crusher is explaining Shinzon's genetic engineering, she speaks of RNA and DNA in the appropriate instances. However, when she mentions that Picard is the only one with compatible DNA, her lips say "RNA".
- After the Argo first jumps from the shuttle and spins around in the sand, Picard's stunt double's face is visible.
- When Data is standing next to the computer during the briefing about Remus and Shinzon, a reflection of the green screen backdrop beyond the briefing room windows is visible.
- When Data and Picard are trying to escape from the Remen ship for the first time, Picard places his back to part of the wall in order to avoid being shot. When he jumps out to return fire, the wall visibly bends back into shape where his body was forcing it out of alignment.
- During Picard's speech about Riker and Troi you can see a shadow of a pillar on the backdrop of the mountains in Alaska.
- Near the end of the movie, Picard uses a broken pole to impale Shinzon. The "prop" pole hits Shinzon in the chest and moves down at least an inch or two to its final resting spot , but is supposed to have passed through his body to his back.
- Shinzon's supposedly crooked teeth are straight in some shots, most notably when he conversing with his Viceroy after having dinner with Captain Picard.
- When the viewscreen is destroyed and the air is being sucked out of the bridge, Data braces himself by wrapping his arms around the Captain's chair, but Data's arms are not visible in the close-up of Picard.
- Guinan is not in the wide shot of the wedding toast. And many of the extras are in different spots in the wide shot compared to the coverage shots.
- Troi's hands shift between shots during the attempted rape.
- In Picard's quarters near the end of the film, the way Picard holds his wine glass changes from shot to shot.
- Obvious stunt double for Picard during his tumble down the stairs with Shinzon.
- When Shinzon is viewing the Enterprise, after both ships had crashed into one another, through his view screen the Enterprises saucer section is still in one piece after the crash.
- When the Argo jeep jumps from the shuttle and the stunt doubles of Picard and Data are clearly shown, they are also not wearing eye protection goggles like the real actors are just moments latter.
- Throughout the movie, Shinzon's character has an English accent resembling Picard's accent. The film states that Shinzon was raised by the Remis' in prison as a child after being developed and therefore would have adapted to the Remis' language/accent rather than an English one.
- The Remans board the Enterprise on the lowest deck where the shields are down. Yet in the maintenance tube Riker and the Reman Viceroy are having a bit of a slap about. Suddenly they're hanging from a walkway and the Viceroy falls at least 8 decks after being kicked in the face by Riker. Where did all those decks come from?
- Lt. Commander Worf, having been promoted to this rank in ST:Generations, should be wearing the correct rank pips on his collar. However, he is shown throughout the film only wearing 2 pips, his former rank of Lieutenant. His presence on the Enterprise-E is also unexplained, him being posted to DS9.
- The close orbits of Romulus and Remus that Data shows are not possible, according to Kepler's Laws of Motion. Such close orbits would have long ago forced one or both planets out of their orbital planes, due to their mutual gravitational pull.
- The cup of Earl Grey that Picard orders from the replicator, before receiving the call from Janeway is visibly empty. Yet Picard is "drinking" the tea from the cup during the whole scene.
- At the end of Picard's first meeting with Praetor Shinzon, Shinzon orders the lights to dim back to their original setting; however, the lights begin to dim when he says, "Computer," and before he gives the order for the lights to return to their normal setting.
- When Data throws himself off the Enterprise and hooks onto the pole on board the Scimitar, his velocity/speed cuts off too sharply. Inertia from jump between the Enterprise and the Scimitar would have at least bent the pole which he grabbed onto.
- When the Enterprise first arrives at Romulus, Picard rises from his chair to walk towards the viewscreen. In the wide shot, the camera pans slightly too far right, revealing the leg and profile of a crew member in street clothes and shoes standing on the bridge.

- SPOILER: "Dead" Shinzon can be heard grunting when Data pushes him aside.
- SPOILER: When Shinzon makes his final lunge at Picard, the piece of ship Picard uses to impale Shinzon can be seen to shift laterally across Shinzon's chest, an impossibility if it had impaled him through the chest.
